The passengers were ordered off the train at North Queensferry after the incident between Edinburgh and Glenrothes on March 18.
The conductor was checking tickets when the men became abusive, the British Transport Police said.
They repeatedly swore at her and the older of the two men raised his hand in a manner described as threatening.
They continued to threaten the conductor as they left the train shortly after 6.25pm.
Investigating officer Donna Davanna said: "I am keen to speak to anyone who was travelling on the service at this time.
"If you witnessed this incident please get in contact. Everyone has the right to travel and work without the fear of crime and intimidation."
