Josh Law scored twice in the first 19 minutes of his Motherwell career, but Stuart McCall's men were pegged back by two penalties against Icelandic side Stjarnan at Fir Park.
Motherwell were well on top until the 35th minute when Olafur Karl Finsen converted a penalty after Keith Lasley was adjudged to have handled.
And the Icelanders found an equaliser in stoppage time, with Finsen converting again from the spot.
Meanwhile, Aberdeen were held to a 0-0 draw by Dutch side FC Groningen, despite Derek McInnes' side trying their best to break down the visitors.
And St Johnstone also recorded a draw, with Steven Maclean's goal meaning the Perth side will take a 1-1 draw with FC Luzern into the second leg.
